Well they do explain what happens and why Europe gets left under Nazi control in Youngblood. Even though it's a spin-off, it was partially made by MachineGamss as well as Arkane Lyon so the lore would have been checked here.
They were mostly successful in liberating the rest of the world from the Nazis but then because of differing opinions in priorities which led to fighting within the global coalition, it fell apart and the Nazi's managed to retake Europe.
Wolfenstein 3 could basically end up being about the high point of them taking the world back over from the Nazis before all of the infighting and BJ retiring.
I'm pretty sure BJ killed mecha Hitler between New Colossus and this one. My god, they left the ending to happen just in lore for the most uninspired spin-off, it's unbelievable, I'll never stop being salty about it.
Given how far in the future timeline it's set in, and the fact that they went out of their way to establish the concept of multiple universes, it points to them likely only bringing in specific details that the team working on 3 likes while ignoring everything else and letting Youngblood exist in it's own special little corner.
One can only hope.
Microsoft effectively killed Wolfenstein when they began acquiring Zenimax on September 21st, 2020. BJ and his merry band of Nazi killers are the antithesis of American Conservatism. It wouldn't surprise me if the purchase of Bethesda et al was motivated by the desire to scrub liberal, anti-authoritarian sentiments from gaming culture.
No, Youngblood is integral to the story. Y'all gotta finally accept that that.

Well in the past, Pete Heins over at Bethesda has directly stated that Wolf 3 WILL be a sequel to Youngblood, despite it also being a side story. It makes me think they're basically going to use the God Key mcguffin and its multiverse bullshit to give us soft time travel. Searching for a new world with an enviornment that isn't fucked or something along that lines. Jens Matthies (creative director at Machinegames) also confirmed years ago now that Mecha-Hitler WOULD appear in Wolf3 when they finally got around to it, meaning at the very least the game will give us an abridged look at earlier bits of the timeline.

It could locked into the Fergus timeline, while making the twins male in the Wyatt one. Things happen differently in those two timelines, so I hope that it's true.
I don't think Youngblood necessarily needs to be retconned for Wolfenstein 3 to work.
Bethesda described Youngblood as more of a side story to the planned trilogy, and the old Mecha-Hitler comments were about what MachineGames wanted to do if they got to make a third game.
So there’s still a pretty big gap where Wolf 3 could fit without rewriting Youngblood. We just don’t know exactly how they’re planning to connect them yet.
